Why it matters
Reference choice affects how reads are aligned and variants are described. A result that omits its reference version can be difficult to reproduce or compare, even when the underlying file has not changed.
A practical example
Imagine two reports list a change at the same chromosome position but use different reference assemblies. Before treating them as the same finding, an analyst needs to reconcile the coordinate systems.
An important distinction
A reference genome is not a universal definition of a normal or healthy person. A difference from the reference is a comparison result; determining biological significance requires additional evidence and interpretation.
